end boss (I guess?) - am I not using the Soul Cube correctly?

Everyone says the end boss is too easy to kill. Well, I'm not having an
easy time. I am killing the little glowing flying things to charge the soul
cube, then firing the SC at the boss. I've been doing this for 30 minutes
now and my hands are numb.

What am I doing wrong, if anything?
