I'm always hesitant to reply to rants (even if they are marked as such as I
usually end up getting myself in trouble. But anyway,

is the bug you are after. It was fixed in CVS around the time of
portage-2.0.50-pre4 but has not yet made it into a stable release. The script
I've attached to fix the var tree doesn't work for a few relatively common
situations. I'll try to get that working this weekend.
