No. I believe the apt-get route would have thrown up some error
mesages for you, rather than just throwing up a box that you can
close.

In other words, you'd have had a far better idea on how to adress the
issue you received.

Simply put. Apt-get would probably have told you to do a
$ sudo apt-get autoclean
Then try again (or similar)

Although obviously, I'm second guessing this and cannot be 100% sure.

It's funny, but I rarely use synaptic now, due to the ease of clicking
close in a pop up box and missing an important message.
