No, the built-in pool of Windows 2000 TS CALs will not be changed
in any way when you install the 2003 TS CALs. Before you buy and install the 2003 TS CALs, make sure that you decide which type you want, Per User or Per Device. And if you choose Per User TS CALs, make sure that you change the licensing mode of the 2003 TS (the default licensing mode is Per Device). I also recommend to but the licenses with Software Assurance, which will entitle you to upgrade them to Windows 2008 TS CALs.
